Right on "Select Modules to Upgrade" step user needs to manually check each module he/she wants to upgrade. I'm not sure why it was done like this, but nowadays I see no reason not to upgrade.
Solution
To speed up In-Portal upgrade process I propose to auto-select all modules, that can be upgraded.
